I have to install joist hangers but the header I am nailing my joist hangers to has 3/4 sheathing on it.. my question is can 3/4 sheathing be between my joist hanger and my header..

That's a good question but probably not. Your hanger nails aren't getting the depth penetration they need into the header.. most are in the plywood only.

Use same size diameter as required but get ones that are 3/4" longer, be sure and verify this is okay with the manufacturer of the hangers.
