The granite will stop short 2" of the outside edge of the RO. So the window is at the height of the granite but not on top of it. Should I leave more? The counters are coming Saturday and I'm worried about this "box" i've made.
I do know I'll have to remove some of the siding to flash behind it but that's about all I know.

Unless you strip back the vinyle siding you will ba looking at caulking to be your primary water proofing, this is a NO---NO, if you strip it back you can wrap the whole system in tyvek window tape, start at the sill stick it to the sheathing, out along side your framing, and across the face, overlap all your seams from the bottom up. You can then break up aluminum, creating pans , again from the bottom up, then trim it out. in azek. G

It would have been nice to have the granite butt right against the new window, you would have had to have that dimension in order to have made that happen, now you will probably have some kind of trim between the granite and the window to complete the detail. G
