I've done this a couple different ways. Depending on how deep the rot goes....We've used a jamb saw (flush cut circular saw) and cut the rot off, then applied a new sill with urathane glue. We've also used a three part epoxy to fill in voids and sculpt a new sill. I personally haven't had much luck with epoxy (I never get the mixture just right) but, your average 2 part automotive bondo has worked well for me.
